Is there a difference between intolerance and a belief system? Yes there is!

Believing in a religious code of conduct is not inherently intolerant. BYU has proven quite tolerant and cooperative with other belief systems while maintaining their own.

Tolerance means cooperating with someone you disagree with, which implies disagreement of values. Demanding that others conform to your values is not tolerance, but quite the opposite.
