Sorry. Yes, I didn't read your post close enough.
You'll just have to claim exempt or get a refund. It is true that they don't have alternative options to pinpoint withholdings.
Their calculations have seemed to be off since they lowered the tax rates in Utah.

No. If you owe too much, there is a penalty.

That's federal. And you can pay quarterly estimated taxes to avoid that penalty.
