If you think his fastball was the end all be all of his recruitment, I don't know what you think coaches do all day looking at tape. Even Allgeier got moved to defense because after he got to campus and RS it wasn't evident and then he took a huge leap in an off season that wasn't expected by anybody.
Sometimes guys develop after the recruiting window closes and then pop later. That's great. It makes awesome stories. It doesn't mean anybody failed at recruiting. The number of guys who throw low 80s in HS and then jump to 100+ like Skubal did is extremely low no matter what you want to look at pretending you have a magical crystal ball to see exactly what his future will develop into.
Even when Skubal got drafted his fastball was 93-95 occasionally touching 97. The Detroit Tigers didn't even think he would get to 101-102 when they drafted him.
