I think very few companies "prefer" to pay more for their employees' travel

expenses than necessary. Some companies will allow some liberty on those expenses as a benefit, or just give a per diem to avoid the administrative hassle. But I don't think it's at all OK to just assume the company is fine with it or is OK with it just because the IRS has set a per diem guideline.
