Flag only gets thrown if the player remains over the long snapper when the ball is snapped.

umm, yes. nothing in the rule book says he can't.

I don't know the real answer to your question, but it's pretty common for the ref to help out a player in that

In HS, we do this. Gotta protect a defenseless player before worrying about helping the defense.
