The only major difference is a disk slot.
Series S is all digital and X still has a disk slot for games and movies. There are some other minor differences for big gamers like me, but for what you want I would get an S unless you want to be able to watch disk movies on it.

Any major downsides to getting an Xbox series S instead of the X?

If it's just for one game, it's a great option.

Why do you already have controllers? Will Xbox one controllers work?

I'd really recommend the X. I have the X, my brother got the S and regrets it

Get a Playstation 5 with disk drive. Much better than XBox
